Can migrane affect the muscles or nerves of the eye so that it feels like you cannot fully control your eye, or both are misaligned? I have almost all the symptoms of the first phase.

Yes a migraine can seriously impair vision! IDK what the biological mechanism is that affects eye muscles and nerves during a migraine, but from experience I can say that indeed it feels like my eyes aren't working properly.
