If the Senate just did standalone bills they'd never get anything done. There are a lot of ways for a small minority to hold up process in the Senate (cough Rand Paul).
These tiny bills usually get added to omnibus bills later, either in whole or in part. It rarely is controversial.
And a vocal subset of the Senate has preferred this process as they would like to see the total cost of omnibus bills, rather than just the tiny bills alone. And there are negotiations for offsetting bills for both sides.
This is basically how divided government is even close to "efficient".
A lot of Senate floor time is spent on nominations these days. The Senate already has precious little time for legislating. People demanding standalone bills basically are demanding even more bills never get out of the Senate.
