Solution:
as @robsteady mentioned here, there is a +/- button that only appears on hovering over the hidden replies, so it's still possible to show the voting icons and make actions.

If accidentally down-voted a reply (not a top post), it will be hidden, so unable to see the content, nor change vote.
What if there is a bot down-voting every reply in first time?

An example: in this post @liondani wrote that author perhaps made a fake account , then it got down-voted by the author. Fortunately someone else up-voted that again (which I think is not done on steemit.com), so it re-appeared.

For those who wants to up-vote a hidden comment, a work-around right now, is go to the author's Posts
page, it's still possible to up-vote there.

You can change the default setting from 'trending' to 'new'. This should sort comments by timestamp instead of by weighted votes.

For example, I made a comment and someone corrected me. My comment was downvoted and disappeared, taking the reply with it before I got a chance to read the comment and understand why I was wrong. So if someone else downvotes the comment, it can't be made available again.
EDIT: Either I'm an idiot (I am) or the design of the website isn't as clear as it could be. I didn't realize there is a +/- button that only appears on hovering over it. When a comment is voted down low enough, it defaults to collapsed like Reddit. I have the feeling the design of having it hidden until hovered over will confuse more than just me.

It's possible to change your vote only if the 'up-vote' icon is still there.. currently it's not. Sorry I didn't make it clearer in last post.

that's how the cookie crumbles. In reddit it's (I think) 5 downvotes total by default to hide a comment
