If it's changing in colour, shape texture and everything else, nutritional value and healthiness can change too obviously because the composition of things that make it up has changed and it can be either bad or good depending on a lot of factors and it varies for each case. All that happend is we pollinated plants we liked with the pollen of other plants we liked and created other plants through breeding.
