According to a report quoted from the Live Science page, the Medusa head is not part of a sculpture, but may be incorporated into a building's pediment, which is believed to be a small temple.

Michael Hoff, an art historian at the University of Nebraska-Lincoln and director of excavations, said the findings were startling, because Medusa's image would be considered idolaters by people who later came to settle in that location. Everything considered pagan is usually broken into pieces, but somehow Medusa's head survived the destruction.
