Having Transformers meet the Star Trek crew seemed inevitable given the fan followings of both franchises. IDW comics, showing how they can outweird anyone's expectations, is doing a crossover between the 80's Transformers and the ANIMATED Star Trek show.

Still, it looks like newer elements will be dropping in, such as fan-made Windblade. I'm willing to bet the Enterprise ends up transforming into a giant robot at some point.
